Go into Windows Explorer, to the directory where you installed Morrowind, and manually. Mount the ISO File and then run the game exe from the USB. Go to Control Panel>Add/Remove, select 'Morrowind' from the list and choose 'Change/Remove' to uninstall.
What you could also try is getting the CD version, making ISO files of the discs, put them onto a USB stick, copy the game files onto the USB device. You probably need a faster USB port,stick and I am not sure if Morrowind needs a registry entry. Navigate to the directory containing the file Morrowind.esm and select that file.
